At the moment, whenever I copy/move a file in DOpus, the transfer window is always centred and always on top of the lister, is there a way to stop it from being on top?

If you mean it's on top of other windows then that will be because the lister that it's tied to is also on-top. See Why are my Opus windows on-top?
If it's only on top of the lister and you want to hide the progress window so that you can continue using the lister, just minimize the progress window.
