Subfolders will always be backed up, I think Leo meant export to USB (this will only copy files within Scripts, but not folders - maybe a feature request!).
I backup/restore incl. subfolders for years now (e.g. with TrueCrypt, SyncBackPro,...). If you export to USB you can copy the subfolders manually and they will be kept on update (on new install you will need to copy again).
I think I understand. Since I am unfamiliar with USB mode, can I ask a couple of questions about it (once you have already 'export to usb')? I'm specifically referring to the dopus backup/restore wizard that creates an ocb file:
Does the whole installation including /dopusdata reside on the usb drive?
Can you still create and restore ocb files in the same way as with a local installation?
Would any custom items (including subfolders) added to /dopusdata\scripts\ still be preserved after using the wizard to restore from an ocb file and ticking 'Replace existing configuration completely' ?

DO will be installed completely incl. toolbars, buttons, etc., you can also choose some optins within export-function.
You can not backup/restore DO in USB-Mode, updating DO and/or it's config will not affect existing files on USB (except the ones, that will be overwritten through update-procedure). But you can manually backup the DOPUS-folder.
I don't know what happens if you choose export > replace. I mainly use the USB-Stick for Acronis-Recovery and on an update I format it, so DO needs to be exported new again (that's why I miss copying subfolders in Scripts during export).
