Show Everything is a quick way to disable all filtering.
To apply filtering again, you need to first turn off Show Everything.

I have lots of files that are not displayed using global wild cards in my preferences.
(for example, all the "unnecessary" files if I work with LaTeX (bbl, xml, log, ...).
Sometimes I want to clean up my directories and use "show all" and want to filter what I see.
I want to filter with "show all" on. Would this be possible?

Instead of using Show Everything, make a button or hotkey which runs this command:
Set GLOBALHIDEFILTER=Toggle
That will toggle the global wildcard filter on and off, allowing you to disable that aspect of filtering while still applying an ad-hoc wildcard filter to the current view.
