Is there a way to permanently mark images, and not have the marks be deleted on exit?

What kind of marking do you mean? The “Mark” button in the image viewer, or editing the pixel data, or metadata?

They get stored/linked in a collection in the "marked pictures" collection when you mark them. So you can either view that collection or look in the "marked images pane" again. For me images are marked permanently, but I use the Pro version, not sure if theres a difference.
The Light version of Opus won't store the Marked Pictures collection* across restarts but the Pro version will.
(* Or any file collection. File collections in Light are mainly there so that Tools > Find Files can output the list of results somewhere, and not for storing collections to disk and across restarts for longer-term usage, which is a Pro feature.)
