When I start a program from desktop, it show on process explorer as an independent item, while when starting from inside a Dopus folder, it shows as a sub-process of dopus.
A experienced by me, it slows down starting the program as well as closing it.(Ex.Firefox)
Can it be avoided?

No it doesn't. At least, not here. It shows the process under explorer.exe, since explorer.exe runs the Desktop, Start Menu etc. and is what launched the new process.
Same reason it shows under explorer.exe when launched via that.
I think you're imagining things or some other, unrelated issue is at play. It makes no difference which process is the parent. It's just a record of who started what.
