Before running the update file do I need to save my settings eg preferences etc and restore them after the update?
I ask this because I read " ...this will overwrite your existing version.."

No. All the current settings are preserved. But if you are concerned you should use the Settings Menu - Backup and Restore to export a config set to a file anyway.
